In Mission2 Emon's Lesson, the player is locked out of the flight controls and the ship flies itself, does anybody know how to recreate this effect?

Try using waypoints.

Yea well, that doesn't work, I already tried it. I'm talking about the player's craft being on auto pilot and the player have no flight control at all.

The "effect" you speak of is not part of the mission file. As such, it can't be recreated using AlliED or any other mission editor. The effect is in the XWA executable. Any mission that you put as the 2nd mission in the game will result in AI control of the players craft. So, if you want to "recreate" this effect, you need to put your mission in place of the 2nd mission.
