I got GTK Radiant. Is there a specific way I need to have it set up so I can convert it to Jedi Knight 2 later. Currently im using the quake 3 configs.

That is all you can do until Raven releases their tools. The .map file should be compatible, but don't bother with any entities other then lights.
Also, the shaders are gonna be different, at least in location with the .pk3.
