You're going to have to clarify the skybox question. Did you mean that you put a sky that came with JKII into your level, and it's giving you problems, or did you try to make your own sky?

The fog error is easy. It means that you can see more than one side of the fog brush. In Radiant, select "find brush" (from the Misc menu I believe), and type in that number, hit OK, and the brush in question will be selected. You need to move/resize that brush so that all but one of its sides intersect/touch structural brushes (fog brushes are designed to only have one side visible...usually the top). This isn't a critical error, maps can be compiled and run with it, but it should be fixed anyways.

And that message may refer to a water brush. Don't be surprised. :) Water is a kind of fog too.

The system/nodraw is as good as system/caulk_nonsolid for fogs / waters, because it makes sure that all the brush faces have the nonsolid surfaceparm so it doesn't matter which face Radiant writes to the map file first for that brush.

And system/nodraw is better than system/caulk_nonsolid between two fog / water brushes because it doesn't create strange shadows.
