That happened to me too one or two times. Pay close attention to the time Aeron needs to complete her mission. The lack of an "failed mission" message is an annoying bug, there's nothing else to do but to restart the mission. The only thing you can do is to finish those troopers really fast (e.g. the way Keyan describes it).
