TES III
NWN2:MotB
I would almost add ME2 to the list, but the Normandy 2 intro scene kills any chance of that happening.

The Monkey Island Theme, naturally.

And 'The Occupation of Balmorra' from The Old Republic.

There's doubtless more, but they are the only ones I can think of at the moment.

I'll start with some old masterpieces and slowly move on to newer stuff:

Grim Fandango - Companeros
Grim Fandango - Ninth Heaven
Grim fandango - Hi-Tone Fandango
(The Curse of) Monkey Island - Main Theme
Soul Reaver - Ozar Midrashim
Soul Reaver 2 - Sarafan Stronghold
Hitman 2: Silent Assassin - Main Theme
Hitman: Blood Money - Apocalypse
Deus Ex - Main Theme
Deus Ex: Invisible War - Main Theme
Deus Ex: Human Revolution - Icarus (Michael McCann)
Mass Effect - M4 part II (Faunts)
Portal - Still Alive
Portal 2 - Want You Gone

Other than these particular games, their songs and themes, games like Starcraft, Warcraft II and III, KoTOR, TSL, Assassin's Creed, AC II, AC Brotherhood, Darksiders, DA: Origins, The Witcher 2, Bastion and those of the C&C series had quite a few awesome musical themes. There are probably many others, but I can't remember them at the moment.

P.S. This one definitely deserves a special mention.

There're a fair number of pieces from different games. HL2 and Eps 1&2 had some decent tracks between them (Abandoned in Place, Eon Trap, Hunting Party, Last Legs, Sector Sweep, Vortal Combat and What Kind of Hospital amongst them). ME and ME2 as well. Kotor and TSL each had several. C&C had some pretty decent stuff. This question, while good, is almost as hard to answer as "what're your favorite songs". Too many games, too many songs to keep track of tbh.

Much of the old KotOR music, the Monkey Island theme tune, and Reign of the septims are the ones that immediately enter my mind

The main Uncharted theme Is one of my favourites.

Aside from that... The KotOR music was fairly good, I think.

Deus Ex: Human Revolution - Intro
Knights of the Old Republic II: The Sith Lords - Rebuilt Jedi Enclave
The Old Republic - Main Theme
Mass Effect 2 - Suicide Mission
Assassin's Creed 2 - Ezio's Family
Ghost Recon Advanced Warfighter - Main Theme

That's off the top of my head. There's of course so much you can name.

Well, this is a tough one. Off the top of my head...

Mass Effect - M4 (part II)
Mass Effect 2 - Suicide Mission
Dragon Age: Origins - In Uthenera
Gothic 3 - Ishtar
Kotor - Ahto City
Heroes of Might and Magic IV - Floating Across Water
Civilization III - Stars

And pretty much the whole TES III, TES IV, Republic Commando and Freelancer soundtracks. But like Miltiades said, there's so much to name. This is all I can think of at the moment.

A few that I can think of the top of my head:

Dragon Age: Origins - Leliana's song
Mass Effect - theme
Mass Effect - The Normandy
KOTOR - theme
Morrowind - theme

also second the Monkey Island theme. It's so freaking catchy.

Being lazy, I'll just link to my playlist
Yes, it's not necessarily the best soundtracks, as quite a few of them will probably sound bad if you didn't enjoy the games they are taken from, also, use shuffle.

Mask of the Betrayer is probably my favorite, simply because it didn't just have a few good ones. Each track was good by itself and fit the situation, it also avoided the common video game trap of making every track too similar to each other.

Checking out seems not to do much.

Way too many here to have favorites. Here's what is current on my plate relevant to OP subject, though. I'm currently watching tutorials on YouTube learning how to put together Kraid's theme from Metroid to get a handle on FamiTracker.

I'm considering attempting to recreate the following tracks in "NES/Famicom 8 bit" or "retro vidya" on famitracker. I'm doing it piece by piece, by ear. It's going to be a painstaking process should I go through with it.

Donkey Kong Land: Great Girder grapple,
http://www.youtube.com/watch?v=NHHqzlRxzww
Kremlantis,
http://www.youtube.com/watch?v=kuZ_N6tYYls
Boss ("Skerries" for the blast corps version)
http://www.youtube.com/watch?v=iS6jMnYUrx4
Megaman Legends 2: nino island underwater ruins http://www.youtube.com/watch?v=5ex61b-Tujc
Legend of Zelda, Oracle of Ages: Veran final confrontation http://www.youtube.com/watch?v=KL0rS23fa8Y
Marvel Vs Capcom: Captain America theme,
http://www.youtube.com/watch?v=9om8qOn4DlQ
Hidden Character theme
http://www.youtube.com/watch?v=JM2zGAWnrMc
Princess Maker 2 ending (0:13 onward) http://www.youtube.com/watch?v=CYEQZiO4SJk
Megaman X8: Lumine final battle theme http://www.youtube.com/watch?v=Xxg0ywxnfwE
Huey Lewis and the news: Hip to be Square http://www.youtube.com/watch?v=LB5YkmjalDg
Marylin Manson: Minute of Decay http://www.youtube.com/watch?v=34V7nxZCshM

Remakes I wanted to do but someone else did it already (albeit some in a different soundfont than FT):
Donkey Kong '94: Level 9-8 showdwon http://www.youtube.com/watch?v=pZesZxkOClM
Black Sabbath: Electric Funeral http://www.youtube.com/watch?v=TGDehgWFx0U
Megaman X3: Gravity Beetle http://www.youtube.com/watch?v=QaUBnzt8r8o
Iron Maiden: Run to the hills, http://www.youtube.com/watch?v=6VkOrEaO5Pc
Hallowed be thy name http://www.youtube.com/watch?v=hfdDSBkO9tI
Cradle of Filth: cover for Hallowed be thy name http://www.youtube.com/watch?v=SogYE2SoEoU
Ozzy: Crazy Train http://www.youtube.com/watch?v=Cr3Lk0fwYCk
Quiet Riot: Cum on feel the noize http://www.youtube.com/watch?v=x4wnsvLOgHo
Megaman X: Sigma Fortress 2 http://www.youtube.com/watch?v=yLQIHrHSAnc
MVC1: Onslaught 1 http://www.youtube.com/watch?v=8hcQDDVvIow

Lastly I always wondered what a megaman version of Castlevania 2's Bloody Tears would sound like
Here's as close to an NES MM2 version as you can get
